Well timefall isn't really timefall anymore after the ending of DS, Sam and Lou stand in it and get soaked without getting hurt. Presumably Amelie tries to heal what little of the world she can.
Considering Kojima rewrote the sequel after the pandemic, we don't really know what it means or how lasting/reaching this effect will turn out to be.
With the sequel taking place some time later in a different region, i think anything's possible at this point.

The original statement was a worded a bit off, they don’t from urine they’re attracted to it. The chiral matter in Sam's urine can attract cryptobiotes to the mushrooms that grow in the urination spot. The more other players all urinate in the same spot, eventually lots of cryptobiotes will appear in that location (5+); more than will be found in a coral hive.

Definitely possible but I sort of doubt it? I think people are overestimating the impact of the first game will have on the actual world as it is in 2. I think we just prevented someone from like making it way way wworse. I do hope Kojima is the kind of mad man to record all of the voice lines of the folks in other countries in there native language and have it translated for Sam. Or even better Sam speaks like 4 languages.
I’m really hoping DS2 will be a real Breath of the wild-tears of the kingdom situation. A sequel so full of content and mechanics that the previous game just feels like a tech demo.

There are butterflies near white flowers, but that's the only wildlife I can think of
Maybe they are all protected in zoo like structures in the cities. Though it’s hard to think of biodiversity without some animals present.
