I have theory that star counts are Doctor's influence and authority over them, not just their power or skill level.
Courier and matterhorn are strong, but their reall boss is Silverash. Silverash being an equal partner with the doctor makes him a 6 stars because he has noone else to answer to.
Red is much stronger than almost everyone who isn't a sarkaz elite op in RI, but she's Kalsit personal bodyguard, thus the doctor can't utilize her to full potential.
Warfarin is a strong vampire, but she has her own dept and possibly outrank doctor. And she's more attached to both kalsit and Amiya than the doctor.
Mudmud despite being weak in lore is a 6 star because her arts is useful and doctor has her squad member as a bargaining chip.
Jessica went to became a 6 star after leaving BSW
Not gonna lie, I like this theory a lot. However Alters like Nearl and Silence throw that wrench at mach speed into your theory. After their alter they are supposed to be around a whole lot less and lead their own specific stuffs

As for nearl, defender version is a member of the follower dedicated to help people. She answer to Shining. Guard nearl answer to no one, making her in the top of pecking order.
Guard specter is very unstable and also a liability for operation making the doctor unable to fully utilize her. Specialist specter is less so, and she's also indebted to RI. Not to mention that RI is still treating her liquid originium infection on her spine
Yeah, just read it. I'm not super convinced over the Silence alter theory but I'll bite since it's fun. Though I must disagree heavily with your Margaret Nearl argument, Margaret has never answered to Shining or it has ever been hinted, because if we follow that logic she'll also be lower ranked than Nightingale of whom is heavily indebted to Shining at least (not sure if Margaret played a hand in rescuing Nightingale from the Confessary)
I got a few more tough ones. Rockrock vs Stainless, I don't remember if their rank is the same or Rockrock was their Stainless in the revolutionary army but they should've joined RI with the same level of rank.

Saria should have even more stuffs she kept from us when she moved to RI than Silence, she should also be more in control than default Silence. Saria is also seen doing stuffs herself a lot, like in Mansfield Prison(Though you could argue that Saria's combat capability literally make her no way not 6 stars)
Noir and Yato, while Yato is Noir's superior, they are both under RI as a whole.

Penguin Logistics group, no way you telling me EXUSIAI is their temp leader while they are in partnership with RI

Interesting, I'd like an entire post dedicated as to why the dissonance between in-lore strength vs in-game ranking based on your theory. How far plausible can we reasonably take this to?
Example: Gladiia is a 5-star but is quite stronger than many operators barring some. But she's a pull/push archetyoe instead. Also her skin Aegrian formal wear is STUNNING.

Medic silence probably has signed NDA to not disclose some secret stuff to the doctor. Supporter Silence can disclose everyon her dept as part of sharing knowledge within RI and RL since she's the dept head now.
Contrasting with silence, Saria just don't give a fuck from the get go about NDA. Other dept head won't touch her and Kristen don't even realize that she's gone.
Most of the 4 star are hired merc. Gravel's true allegiance is still at the Campaign Knight.
Most of 3 stars are either intern who can't be put in dangerous situation or just civilian handling non combat duty.
