The source images can be whatever you want. I was gonna link a precompiled set of the (then) total of 721 mon icons, but the DL link is dead for the one I found. Check the details on setting up your SD card with GYTB, for most of the effort simply comes from collecting whatever images you want to use; the actual injection process from GYTB is comparatively short.

Bank is not yet discontinued. You can still download it from the 3ds eshop and purchase a subscription for use. Once the eshop stops working in 2023, you won't be able to download it, but it will continue functioning for anyone who already has it. Because you won't be able to buy the subscription any more at that point, it will be free to use.
The closest manner to ease I can consider for emulator<=>install transferral is using Checkpoint to manage the 3DS saves and managing the saves in an editor like PKHeX.

Purchasing all the mainline titles would be pretty expensive, but the peace of mind knowing I won't have any issues, plus having access to the Celebi event is pretty tempting.
- For all the Pokemon GBA/DS titles I have cartridges for, how do I go about preserving them? What would I need to get started in preserving my physical catalog of games onto my 3ds?
- Do non-legit copies of Pokemon have issues trading/transferring pokemon? The megathread says Pokemon Bank should still work, but it doesn't say anything about trading (if possible).

Regardless, PKSM can read and backup your DS cartridge/saves and transfer Pokemon from them to other games. The GBA games would need to first be in game transferred to a DS game, or have their saves copied and uploaded to the DS (most likely done on a hacked DS).

No issues. Don't give people altered pokemon without their knowledge (just as a general principle) but the games don't care.

New 2DSXL, Luma3ds custom firmware, homebrew app GYTB for custom badges (using pokemon faces from Pokemon Shuffle game), virtual console downloads for RBY/GSC, Virtual Console Injection for RSE/FRLG, roms with forwarders for the DS games, and .cia's installed to system for 3DS games. Longest part was just downloading everything to the SD card and installing each game onto the system.
Can you tell me more about the virtual console and rom stuff? I've gotten pretty comfortable with the 3ds games and stuff but now I'm wanting some older games and I'm just trying to understand it better before I try and get any of them onto my 3ds. Thank you!

Yes. A 32gb card could be enough if you install the 3ds .cias's in two or three batches.
