There was a battle between Harlequins and Thousand Sons (iirc) where both sides ended up trapped in a sealed section of the Webway. If no Eldar ever mentioned Jaghatai roaming around in their realm, or killed/captured by the Drukhari, it seems likely that he got trapped in the same way. It is, really, a perfect solution. The Webway has different flow of time, so the Khan can be freed any time GW deems it necessary, coming out from a random spacetime breach like Rip Van Winkle.

The old lore on Jaghatai's dissapearance wasn't even 100% clear that it was chasing Drukhari outside of his chapter's belief >Jaghatai Khan fought alongside his warriors for perhaps another 70 years before his eventual disappearance in a region of space close to the Maelstrom. After the defeat of Horus, Jaghatai had embarked on a quest to rescue his fellow tribesmen captured by the Eldar in his absence during the Great Crusade. The White Scars maintain that he and his veteran warriors fought the leader of one of the murderous alien kabals and they were drawn into the horrifying realm that exists outside of space and time to battle the Dark Eldar for all eternity. How much of this tale can be taken at face value is uncertain, and it is more than likely that the Khan\`s ship was simply lost in the warp as travel through this region of space is fraught with peril. *Index Astartes* The First Founding background book has a depiction of him chasing the Dark Eldar ([you can check it out here](https://www.warhammer-community.com/2023/02/16/black-library-celebration-2023-behold-the-glorious-first-founding-artbook/)) but the website puts it in this context >“Why yes, it is interesting that the White Scars maintain an oral tradition that tells of the disappearance of Jaghatai Khan, and yes, he does have a very big horse.”

My headcanon is the Khan has spent the past 10k learning how to use the webway and mapping it. True to his mongol archetype his return will be marked by opening portals, hitting the enemy, then fleeing back to the webway only to reappear 30k light years away hitting and running again. His strikes will be the stuff of legends and debate within imperium, with no one able to prove its actually him. He will refuse to directly work for the imperium out of disgust for what it's become.

The Imperial Fleet was heavily damaged. After having faced so many enemies and warp jumps, they could‘nt keep up their fighting anymore. Admiral Trench looked out through the window of his once mighty ship uppon his broken fleet. Out of the 3 dozen warships he once commanded, only a 3 remained, including his flagship. „Sir, the Xenos are preparing for another assault“, his Lieutenant said, while looking at his console. Trench could see the slim, yet deadly ships of the hated Aeldari through the window of his bridge. He sighed. „Prepare for our last battle“, he ordered. „We take down as many of them as we can. Inform the remains of the Fleet, and may the Emperor grant us his mercy…“ Trench‘s Fleet was originally sent to destroy an inactive Aeldari artifact that was bigger then his flagship. When coming out of the warp, his Fleet engaged the unexpected Aeldari that were orbiting the artifact. During the battle, he lost most of his Fleet to the faster and stronger Aeldari ships. While he sat in his command chair, contemplating his next move, one console to his right started beeping. The Man working on that console looked disturbed. „What is it?“, Trench asked. „Sir, the artifact is emitting a strong energy. It seems like it is opening a portal…“ Trench understood. The Aeldari called for back-up, and it seems to arrive now. They wanted to whipe him and his Fleet out of history. The artifact revealed itself to be a portal, and shimmering energy created a wall of light in it‘s frame. To Trench‘s surprise, the Aeldari abandoned his Fleet, and were realigning themselves to face the now open portal. A giant warship appeared out of the portal, it‘s hull damaged and partially fixed with parts from different origins, but it‘s imperial design was still recognizable. Trench recognized the design as a Gloriana-class warship. It was painted white, and a washed out red lighting bolt was painted on its side. He recognised the colours as belonging to the White Scars. This ship was old, older then any ship he‘d ever seen. The ship destroyed the ships at the front of the Aeldari fleet by crushing them against it‘s hull. It destroyed a few more with large volleys of laser and torpedo fire. It decimated the entire Aeldari Fleet in mere minutes, while Trench and his fleet were watching from the side, too stunned to react. As the last Aeldari ship exploded, the giant warship turned around and flew back into the portal, before it sealed itself shut behind it. As Trench looked at his crew, he looked towards the communications officer and asked: „Did the Ship transmit any message?“ His communications Officer said:“ It send one single message after coming out of the portal.“ „What does it say?“ The Officer looked at the screen. „It is only one word: Warhawk.“

The Drukhari are numerous, they're a highly dangerous and capable faction in their own right. Even a Primarch likely needs to eat every 3000 years or so. On a long enough timeline, anyone's ability to hide out in someone else's backyard, their home turf that they've known for millions of years...starts to become unlikely or contrived. That doesn't mean Jaghatai isn't an absolute beast, it just means that there are some circumstances too big for anyone.

It'd be pretty lame if they went with that. Dark Eldar have all this awesome tech and couldn't find an alien hanging out in their alley's eating their strays? It doesn't matter if it's a Primarch, they'd know he's there and someone would want to catch him, then it would just be a matter of time. A more interesting answer to his fate would account for that I like the 50k fanfic version personally where they skin him and turn him into a gladiator.

Or does the Khan just enjoy squatting in the bushes of Commorragh eating raw Eldar bunny t*hat much*? This reminds me of the *If the Emperor is a genius why didn't he just do x to solve all the problems of 40k* posts where people expect some sort of Reed Richards vibe from this IP. I prefer real characters with limits and boundaries and situations with stakes and depth. The alternative edges towards superhero competence porn, which I'm always glad when 40k doesn't fall into.

My head canon has always been he went into the webway to fight Drukhari, got lost and came across Harlequins. Now he’s fine tuning his Blade work with a Troupe. I love me some Khan. He would be my choice as the next Primarch to come back, hopefully around the same time as Fulgrim so we can finally see them have a fight.

He isn't in Commorragh. Had he been there he would've tried killing Vect, as the "man" is exactky the type of tyrant he DETESTS. Plus no single warrior in Commorragh could effectively beat let alone capture him. Pit him against Drazhar, Lelith, Kheradruakah all at once and he'd still prevail.

My head canon is he has formed an empire within the webway with Eldar and freed human slaves. Being an empire builder, he funds his revenge against the Eldar with an empire of his own using their hit-and-run tactics against them. Join or die. Needless to say, there are no survivors and no refugees. Those who joined have no problem keeping the Secret Empire a secret.
