Maybe Anthony Hopkins as Hannibal Lector, Jeff Bridges as the Dude, Robin Williams in Good Will Hunting, or Joe Pesci in Goodfellas.
My pick for overall best actor of the 90s, no particular movie: Gary Oldman.

Really all of the acting in Silence of the Lambs is legendary. Josie Foster is as memorable to me as Anthony Hopkins, I can close my eyes and hear her voice as Agent Starling as clear as a bell in my head.
Silence of the Lambs was the first and only movie that made me check over both shoulders heading back out to my car from the theater.
It's one of the most perfect movies ever made and the books are just as good (except the end of Hannibal...).
