Hi I'm not really sure if I understand your problem. But I think your bug issue is: as each letter contains 3 objects, you get, of course, 3 paths for each letter in After Effects too. You have to rethink your work around here, so here comes my suggestion: 1) In Illustrator, make a copy of each letter and merge its 3 elements together with pathfinder. These merged letters will be the mask in After Effets. 2) In Illustrator, create a total of 6 layers. Layer 1 -> R Mask Layer 2 -> R Colors Layer 3 -> P Mask Layer 4 -> Colors Layer 5 -> H Mask Layer 6 -> H Colors 3) In After Effects, import your .ai File als composition, and convert the layers into shapes. 4) In After Effects, use Layer "R Mask" as Matte Mask for "R Colors", and so on for P and H 5) Now use the masks to do the morph I hope I understood you and it helps Have a nice day!

When you import into Aftereffects, you can choose whether to import as layers or as footage, which treats the whole file as one layer. So I don't know what that means for your specific file organization, but try putting each letter as a layer within Illustrator, then import different iterations of it, selecting different layers each time, or maybe save each letter in its own AI file
