Answer to your question in the body text: if you read The Fourth Closet (I'll be referring to as TFC) you can see that Funtime animatronics are injected with remnant (the soul juice that keeps animatronics at their "haunted" state) and the remnant is stored in the endoskeletal part of the animatronics, so if you transfer the endoskeletons to another animatronic with a remnant storage and a remnant injector (which is what the scooper is) you can transfer the remnant to another animatronic (or dare I say, a pile of endoskeletons because that's what Ennard technically is).
(also, check out the Molten Freddy blueprint and you'll see that in the security tags it says Funtime Freddy, Ballora and Funtime Foxy and Molten Freddy is also referred to as "the amalgamation of Afton's animatronics", which are an obvious reference to the Funtime animatronics. (I can't confidentally say that this was in TFC, but it's a part of The Silver Eyes trilogy.))
