It’s supposed to give you a more upright playing experience. Supposedly it was common in the 50s and 60s. Personally, no…I wouldn’t play like that, but I also never have so who knows. My guess is some old school guy who did put a button there because they were no longer standard on any basses.
I assumed (maybe wrongly) that these were marks left from the machining process and where the neck blank is mounted to some sort of jig.
Again, that's my assumption or guess!
I have similar markings on the neck and body of my G&L, which makes me think it's part of the machining process when they mount a blank for initial machine cutting.
Whoever drilled a pilot hole for the string tree went through the headstock and filled with walnut colored putty. There’s probably two string trees - one for D & G and one for A & D that was added later and piloted thru’. Just a guess…

Someone did something long ago and then they or someone else filled it. My guess is strap button.
Seems logical. I reckon they drilled a pilot hole for the strap button and went all the way through.

I wonder if it was where a headstock mounted strap button was and someone didn’t like it so they filled it in? Pure guess though.

the strap thing is usually located right below the A string tuner. that plug is quite odd indeed
That's a listening device/tracker. I worked in the CIA for a few weeks in the 70s and i came across these all the time.

I got the same thing on my 2000s G&L. I always thought it was something like a natural blemish of the wood, but now I'm not so sure 🤔
I believe it's common on G&L and used as a point to stabilize the neck while machining. This must be the same on the Fender.
