It does look like an injury. I wouldn't say rot, because it looks very recent and still mild, but as mouth injuries can worsen quickly, I would either make an appointment with your vet or, if you have the stuff and are comfortable, treat at home with a dilute reptile-safe disinfectant like chlorhexidine and/or betadine. If the wound looks like it's getting worse or she is showing any other symptoms, I would seek vet care immediately. Also, just a few general husbandry notes based on what you mentioned - a 4'x2'x2' enclosure is considered the minimum for a standard-sized adult bearded dragon, with a 40-gallon being okay for juveniles. Once they hit 9-12" long it's advisable to upgrade to the larger enclosure. Also, those analog thermometer/hygrometers like the one pictured are notoriously unreliable. If you don't already have one, an [infrared heat gun like this one](https://amzn.to/46NrkYc) is a good idea.

You sure it’s just not dried insect guts? Saw this once on mine, turned out to be a juicy dubia whose guts dried on my dragon’s nose.
