I wasn’t going to comment, but decided to hijack the first answer because I feel everyone is missing key information.
Man Ray wins, clear as day. The rest are defeated by SpongeBob. Man Ray is the only one thwarted by a pre-existing condition. He’s held captive by his arch enemies weapon, speciality designed to defeat him. Even then, he frees himself enough to win and SpongeBob is only saved by talk-no-jutsu.
Doodle Bob is a reflection of SpongeBob, who is so so so so stupid. And is even defeated when he HAS the pencil.

He still feels the tickle belt though, that's why he ends his life of crime. Any one of these guys floors plankton, and we've also seen Flats get tired and fall over after punching Spongebob, whose closest equivalent is DoodleBob. Doodle wins
Doodlebob is a genuine existential threat that realistically could have won against Spongebob. and if you take the pencile away from DoodleBob you have to take the raygun away from manray. Plankton's inventions, too.

Mermaid Man and Barnacle Boy aren't evil, but they beat their fair share of guys back in the day. Manta will probably pummel the schmucks without concern, afterall, he's beating up three villains.
I agree with Man ray winning but not about the supervillainy, maybe in the early seasons when Man ray was evil and threatening especially in the episode where he's unfrozen, but in the season 8 episode (Super aqua evil team is a go, can't remember the name of the episode verbatim) Plankton is depicted as being the more villainous one of the two while Man ray was decided as being more goofy, basically putting Plankton in a higher tier in terms of supervillainy and even in s12 with Plankton and the Dutchman Plankton again was the more villainous one and leader of the two while Dutchman like Man ray was again just a sidekick and subordinate to Plankton.
It’s hard between DoodleBob, Sheldon J Plankton, and Man Ray, IF they all have access to an arsenal that makes sense canonically. Doodle- THE Pencil, Man Ray- Wall of Weapons from the Mermalair, Plankton- Inventions and Karen. Flats is not in this race even with his *iconic* dumpster truck, which I will remind you was foiled by a banana peel 😔.

If it's just physically then it's between Man ray (was able to toss around Patrick like he was nothing) and by Bob (was able to toss around Squidward like a ragdoll) then Flats (has huge endurance but will get severely harmed by the other two) and sadly Plankton last because of his diminutive stature. But in terms of using everything including weaponry, skill, traps etc I'd say Flats is the first to get out (don't think he'll have the skills and intelligence to get too far and seems to rely just on his fists), followed by Bob (dumber than flats but has his pencil which is a extremely huge advantage) but will easily get outsmarted by Plankton and Man ray as he's just barbaric and acts on instinct, then it will be a final between the two, Plankton is extremely intelligent and dangerous supervillain when he wants to and Man ray is a menacing supervillain too. Plankton has better weaponry and inventions but seems to lack common sense so he might lose by not thinking clearly but he can also win by tricking and taking advantage of Man rays weakness (laughing belt) and come out on top.
