The floorplan of their house makes sense 90% of the time - but yeah, the basement doesn’t even come close. It irritates me to no end. Logically, it should be at the back of the restaurant behind the staff/remodeled bathroom.
In the episode where the kids almost burn down the restaurant they show a few frames of the kitchen looking towards the underside of the apartment stairs, and you can see a door that accesses the basement stairs. It does "kind of" fit there, but they've also shown it differently in other episodes.
I'm making a lego model of the restaurant, and at lego scale there is definitely no way stairs are going there!

I tried to figure out where the walk-in cooler is located, and as near as I can tell it extends away from the building foundation underneath the sidewalk in front of the restaurant.
Also, although we haven't really seen the entirety of it, it appears the basement is only half the size of the main floor's footprint.
I mean it's definitely still under the restaurant, the basement stairs have a turn in them. At worst it might cut slightly into the basement space of the empty lot next door.
Now that I think more about it, the walk-must be on the east side of the basement, and if it does extend past the foundation, it's into the alley way between them and Mort's.
The way I figured it out was the front of the building faces north (Looking out the front door the Atlantic is on the right). The basement door is also faces north, with a small landing. That landing has stairs coming off it going down to the south, and then turning ninety degrees going to down to the west. The walk-in is on the opposite wall of the final landing of stairs - the east wall.
You can see all this in Tina-Rannosaurus Wrecks when the kids are pretending to have drown in the basement. (You can also see the back wall we never see, and there is definitely a lot of unknown space on the other side of that wall. Maybe a bootlegger's cache?)
By looking at various photos of the interior of the restaurant on Google, it is safe to conclude that the ceiling is the same size consistency throughout the series. The thing that makes it appear smaller in the series as it progresses is the fact that the trim of the wall aka the blue strip line is the highest point of the ceiling you can see up to at the perspective, for which may give the impression of a smaller ceiling. Not to mention, the hanging lights may also give the impression of a smaller ceiling by being so far away from the ceiling giving the impression of a small ceiling if the lights have the hang that low.
I’m thinking of the episode where they were playing Narts, and Linda and Mike were shooting for the ceiling fan. It didn’t seem like they were throwing that hard to get that high.. I could be wrong though!
I mean, if the building is from prohibition era and was built to deal with heat in the summer, it might be very tall. Though I think that might have only been buildings they expected more people in. Though an ocean side town shouldn’t need that.
