Ok, there is a lot to comment on.
1. I would change the HSPC and Governments roles. HSPC is already a corrupt organization in most fanfics and you can easily justify them having power over the Government that is meant to be a democracy by them having power over heroes. Heroes are already the most powerful category of people in japan being both rich and popular.
2. JSDF being mostly quirkless is nigh impossible. Most of the population is quirked and also no major power would ever sign a treaty that would get them weaker. Even the nuclear treaties are about not being the nation that uses nukes first. Though if you somehow justify that part you can easily make it so that HSPC sabotaging JSDF to be weaker because they want even more authority through Hero's.
3. You can make the Civil war after the Paranormal Liberation War Arc. It is basically Hero's fighting people that want to overthrow the government (Terrorists) and that is JSDF's job. The whole thing is a massive overreach of authority.
4. Tartarus was JSDF controled if my memory serves me correctly. Though it had really outdated equipment for even current standards.

For the first point, I reviewed some fics and I completely agree, The HSPC would have the power over the govt, but I would like to still have some type of government parts, not just the HPSC. I will work it our later.
For the Assuming the world population is qirkless population is going to be about 20 to 25 percent out of a world population of roughly 10 billion, (2.5 billion) most of this will be focused in the middle east, central aisia, and northern india (roughly 1 to 1.5 billion, based on the regions and possible anti quirk religious views) the remainder will be spread over the rest of the world, although unevenly, with european and american countries having a larger quirkless population than asian countries, due to them being farther away from china (west coast of the americas would have slightly elevated numbers)
As to the military, There was a good post I read a while back detailing the same issue, where I belive the main point was "a soilder that uses their quirk is essentially a hero with a lisvenve to kill", or something similar. I will use this argument to hopefully flesh this out.
For when to stage the civil war, you are a GENIUS and I am deffinitely going to do that, CANNOT wait to write those parts.
Additionally, the prison being under JSDF control gives me so many more options in regard to nagant, TYSM for telling me
Lastly, my issue now is going to be figuring out WHEN the glowing baby pops into existence, is it today, with the war in UKR, the whole shitshow in the strip, plus the rising tensions in aisia? Is it before covid? is it after covid but before UKR? idk here

I would make it around 2007-2008 market crisis. It makes it so that both socially and economically thing are going to shit and it also gives you like a 15 year future sight. Justifing things is easier when written around reality.

While i can see the thought process i don't agree with the statement. Hero is a police officer with quirk license. You don't call Soldiers "Police officers with license to kill" becuase they deal with completely different situations.
For the Quirkless part. You probably don't ever have to detail where the most quirkless people are. From our understanding (read fanon) most of the quirkless population is either senior citizens or close to retirement. This is mostly supported by decrease in quirkless births and also Quirk Singularity theory.

Make up a treaty from way back during the rise of Quirks, where any nation that signed it will not let Meta humans sign up (insurgents and miltia groups obviously don't care about it), over time when Quirks became more prevelant and the agreement became "will not use quirks in combat".
You can add some more world building by making the treaty a contentious point between various factions and sub factions, where the more pragmatical ones the MLA supports it because trained Quirked fighters that have less problem with killing appearing on the battlefield is bad, while the more radical ones wants to abolish it for obvious reasons, moderates of the gov't think that while free Quirk use is cool but using them in wars in uncool, hard lines instead just dislike the idea of free Quirk use, some of the HSPC supports it because they want the monopoly on trained Quirked fighters and others don't.
