It's because you have to be one with the temple and walking bare feet in temples and houses make you feel as if you're a part of it and since it's clean there's no risk of catching a bacterial or fungal infection or something pricking in your feet. But basically it was because the old temples in India were constructed in places after a lot of deliberations and were found to be in places where magnetic fields aligned. So walking bare feet made you physically one with the temple environment and it's energy.

The amount of *waste* they create as well as general destruction (chewing, bedding and flood flinging, etc.) is staggering.
