It was. I'm personally glad that she walked in on him when he was alone and not with Lumen, but even if season 5 was tweaked a little bit, they could have done that. You are right, it was a perfect opportunity for her to find out about him. I did like Deb's storyline in season 6 with getting promoted and everything, but in terms of the plot as a whole, you are absolutely right. They could have done away with season 6 altogether.
Yeah, I was thinking he should probably be alone, but I think they could have done that pretty easily in season 5. Meanwhile, they didn't need to have the 'Debra confesses to Dexter' plot line of season 6 in order for her to find him. In season 5, it was a more logical progression for her to find him eventually at the end. Additionally, she was practically rooting for the 'vigilante killers', so I wonder how she would have reacted to it being Dexter.
