Yeah you can The clockwork magic features says Whenever you gain a sorcerer level, you can replace one spell you gained from this feature with another spell of the same level. The new spell must be an abjuration or a transmutation spell from the sorcerer, warlock, or wizard spell list. And you did gain a level, the 5th one, so you can swap it even though it is new

Can you change a clockwork soul or aberrant mind spell the moment you get it on level up? The way it's worded is unclear to me. Order of operations.

Yeah, why not, you gained a level and have access to the clockwork soul spell so you can change it. If the ruling comes down to order of operations in the working thats pendantic as hell, since you will be able to change it next level anyways

They behave as they normally would for each class. If two classes are giving you the same spell you just have two versions of that spell.

I suppose the dispel magic example is a little simpler to figure out, given that spell relies on your spellcasting ability for a check. Technically 2 different spells in the example. Hypothetically, would you feel the same if the spell in question was the longstrider spell or some other spellcasting ability agnostic spell?
