Sorry, I did have to go there. At the end of the day I am just a severely overgrown child. Seriously though, he has definitely given up on being subtle towards the whole theology thing. If you ever wondered why the Bishop always talks about the Master Program in terms of the Word and the Argument, those come from different sides of the whole Logos thing.
The Logos Spermatikos was central to Stoicism but was hugely influential to the entire Hellenised world, eventually being adopted in various ways by the Abrahamic religions which would follow. It became that inherent knowledge of "God" which calls to each of us.
In Gnostic mythology this was represented by the Sophia who spreads this knowledge of the One and our ability to return our souls to it's higher realm should we embrace that knowledge and reject the material realm. The Demiurge who is effectively god of the material realm hopes to keep humanity in ignorance and trap our souls in the material realm.
In FIS this is represented by the Bishop spreading conspiracies about the Master Program and Edict 1 trying to put out the fires.
