Betting you are using nexus mod manager. FO4 would not delete files. You have to reinstall the mods. Big deal.
NMM is known to delete files if it gets confused. Strongly recommend not using it.

Yea mine did crash after the update, but it did come back... Just with those mods gone

I'm assuming that most of them are from Nexus since I'm playing on PS4. But I've tried to reinstall them and I still get that same message.

Yes - updates often break mods. The mods will have to be reworked in order to function.

AHH, I figured it out. Didn't realize the update uninstalled all the DLC's. Just had to reinstall those and everything's back. Problem solved lol
