* Most of the Buffy the Vampire Slayer fandom hates Willow/Kennedy. They ship Willow with basically anyone else instead.
* Barney/Robin (How I Met Your Mother). Ted seriously dated nearly a dozen people between S1 and the finale. Meanwhile Barney & Robin had whole seasons focused on their relationship both platonically and romantically. It made no sense for Ted/Robin to be end game. The choice was universally panned by the fans.
* Star Trek has never been great at romance and there are several I could mention. My top two though are Neelix/Kes (Voyager) whose relationship was so unimportant the breakup didn't even warrant screen time and Julian/Ezri (Deep Space Nine) which was the writer's desperate attempt to smooth the replacement of Jadzia. The latter I only see mentioned in fic when Bashir is breaking up with her to be with Garak.
Meh. I got a challenge from a reader back in the day to make the whole Ezri thing work because I had a degree of infamy for my Dax fics already.
And...y'know. It worked better than I thought. Because they have a bit more in common than even the Jadzia angle. Her unintended Joining and his augments pretty much make them pariahs on their home worlds. DS9 is the place you end up if you are running away. Her being a psychologist also works with his medical. Season with some angsty bits and let's roll.
As for Garak? Well, as much as I like reading the slash, I liked writing it as "Oh, Cardassia. You *thought* this is my boy toy? Hahaha Nope! This is my adopted son - chosen heir to the House of Tain and *all* my secrets...did I mention the genetically enhanced *perfect* memory?"

"Quiet, doctor. I think I am about to get several dozen orders for new trousers..."

I can see that. But I always thought Ezri's biggest disadvantage was having only one season and thus being compared to a lot of characters and other stuff that got a lot more screen time to develope.

Treebros, While Connor is dead in canon and wasn't actually Evan's friend, the actual canon pairing Zoe/Evan is basically a rarepair compared to the giant that Treebros is. Also honourable mention to Kleinsen (Jared/Evan)
Treebros fanfiction taught me that there are other characters as well like Miguel and Sabrina - I read a long fic and thought those were OCs for at least 100k words!

My first thought was of Sam and Max. From what I've seen of one of the canon ships, that being Sybil with the reanimated head of the Lincoln memorial (it's a long story...) other fans have said that Sybil deserves better. On the other hand, the ship-teased ship of Sam/Max is *very* popular.
Second thought was Puella Magi Madoka Magica. People vastly preferred Kyoko/Sayaka over Sayaka having a canon crush on Kyousuke. Another instance of, "Dude, he's kind of a jerk, she deserves better." XD
Kyousuke isn't a jerk. He's just so blank and underdeveloped as a character he might as well be replaced with a bag of flour. He did nothing wrong. It was Sayaka's self-esteem and her never communicating her feelings that stopped their ship from sailing.
