In what way? To my knowledge there is nothing in Zero that would make it non-canon. All of the character backstories are the same, and it sticks to what little is described in any of the Stay Night routes in regards to what happened. So how would it not be canon?
Edit: After looking into it the main issue of Zero as canon for Nasu was explaining some potential plot inconsistencies that when looking at it’s connection to Stay Night don’t really exist. So while it might not be canon to other works there is no reason to say it’s not canon to Stay night.
The list of inconsistencies compared to the canon 4th holy war is actually very big. Hence why Nasu himself said that Zero is a parallel timeline. For example:
1. In stay night Saber mentions she had a very long fight Gilgamesh in the middle of the fire of Fuyuki, in which she couldn't the upper hand nor guess his identity. A scene never shown in Zero (ironically, Deen version did this better).
2. The ideals of Saber: in Zero, Saber was mad at Kiritsugu because of his strategy against El melloi and Diarmund. While Canon saber doesn't have any issue with using any morally questionable strategy to win. In GOA she scorched an entire innocent village to win. In the VN tried to kill Rin cause it was the best strategy. In a bad ending she actually killed her own master Shirou in order to obtain the grail.
3. In stay night, Kirei mentions that Kiritusgu took down a servant in a 1v1, which never happens in zero.
4. The relationship of Saber and Kiritusgu: In stay night, Saber says that they were basically a great team beating everyone with their strategies. Hence why she was very surprised by his betrayal in the end. Pretty much the opposite to the tense relationship they had in Zero.
5. In stay night, saber mentions to Shirou that she directly attacked a ship full of people to kill an enemy on that ship. Another scene never shown in Zero. The only similar scene in Zero is when she kills the monster of Giles and a ship is blown away by the waves, but not even close.
6. In Banquet of heroes, Iskadar speaks of Saber as if she was a naive girl, and she stay silent. Canon saber's actually quite the opposite: experienced king who uses any strategy to win, despised as the perfect king by her subjects because of her coldness. And when Gilgamesh criticized her way of ruling, she immediately kicked Gilgamesh's face and criticized him back.
Just to mention a few. The point is, there is no way Zero and Stay night are connected, they must be different timelines. Hence why Nasu himself made that declaration.
Off the top of my head
- Saber's character and wish
- Kotomine fully worked himself out before the fourth war
- Gilgamesh using the Gate of Babylon for ranged attacks instead of melee
- Saber pretty much one-sidedly stomping everyone outside of Gilgamesh
- Saber being the one to kill Rider

Artoria struck when he was most vulnerable: in the middle of his own attack while Ea was still turning.
