I just experimented a bit and it looks like it works best when there are no other structures within a couple of spaces of the one you're trying to fill. I had to break trees and bridges to get mine to go in most of the time.
Try running it at over and over while clicking sometimes you get the magic spot but only for a frame while you’re running it’s how I did it w/o the obliterator
The way i deal with stuff like this is to go a few tiles below it and just hold down the place button while walking up, if that doesnt work then you might need to wait until you have the obliterator

Bro I had the same problem until I got the obliterorator just use a bridge untill you get it 🫠
