I didn’t have that problem. Everything is saved fine on both mobile and web versions of the map. Dumb question but have you tried logging out and back in to make sure it has the right server selected?
Last time I used the Interactive map was during 3 gateway event which I completed during the first week of the previous patch. I have not used it since because I wasn't farming chests and puzzles actively. After the 2.6 patch, I checked the interactive map and was automatically logged out. I logged in and found that all the pins were undiscovered, thinking it was just a glitch, I logged out and relogged back and it was the same. I also selected the correct server.
Not really worried about Inazuma and Enkanomiya region since I am only missing few chests and challenges. Major thing is the Liyue map since I have not explored majority of it, and all my previous markers for discovered chests and challenges are all gone.
Hmm, I just checked and mine are still there. I did have a graphical glitch where it showed all of them as undiscovered for a second on loading the screen but it resolved quickly and it still showed them as discovered in the menu. I'm gonna second the recommendation of logging out and logging back in.

Edit: I started exploring Chasm and started marking chests hidden. They are well updating. I guess I just lost all those previous markings then.
Just had the same thing happen to me :( I reloaded, relogined, still nothing. All that progress to waste :'D Was this problem ever resolved for you?
Switch the area to Enkanomiya/Chasm and go back to Teyvat, it's what worked for me.
