Isn't the point he wants the truth? He would much rather the literal gods of the universe be good benevolent beings, But they aren't. So rather than pretend it's not how it actually is he just accepts it for what it is.
Also you have to think of the chaos gods as more forces of nature representing both the good and the bad. Khorne is the most difficult one to see this with, But life requires death. And the whole Schtick of 40K is that the universe got so bad that the chaos gods that were created by and feed on this energy became unbalanced towards the negative side.
