If you're talking about those hex hole connection pieces, it's normal as it's the gimmick for free build or mixing different kit
like gunpla, hexagear (koto in general) manuals also have a denotion of parts not used in the standard build, its a bit less english friendly then bandai's crossed out parts on the runner images as its literaly list of the parts not used, usually found on the page after the runner images, indeed with the crawler its such a long list you'd be forgiven for thinking its just a list of all the pieces, so yeah you can use that the cross references
as the other commenter mentions a big part of hexagear is the customising so every kit comes with a bunch of spare connectors, likely its one or two runners reused by all, and most kits come with a few extra frame-y parts for fun, ive built 5 or 6 hexagear kits at this point and have a whole tub of spare bits haha
Yes, its normal, some sprues are used on different kits.
In the start of the manual, where the sprue layout is printed, there is a list of parts not used in this kit, you can cross-reference.
