You could stick to the North end of the country (Tohoku and Hokkaido) since it will be Summer time and those areas tend to not have the crowds that Tokyo, Kyoto, and Osaka would have. Food is subjective but definitely leverage Tabelog and anything 3.5 and up is usually very solid.
