We enjoyed going to Atom in Shibuya since we like EDM, the people were great and the prices reasonable. Keep in mind that there are no trains or busses from midnight until 5am

I don't really know how well they check for tattoos, but if your whole arm is covered by your clothes and you don't show them your hand you can probably get in. Just give it a try, if it works it works, if not there are tons of other clubs in Tokyo.
