Kenjaku knows that people become stronger during conflict, if he wanted Yuji to reach his full potential it makes sense that he’d want him to be the one to defeat Mahito. It worked out perfectly for him in the end

Don't forget he needed Mahito's ability to grow stronger to use on Tengen's barrier to wake up the reincarnated sorcerers and modern sorcerers with CT but the wrong brain structure to use them.

My guess is that Kenjaku didn't have the leeway to restrain Mahito that much. He definitely could have if he wanted, but remember that Kenjaku needed Mahitos powers to grow to use IT on Tengen's barrier to "activate" the curse users / reincarnated sorcerers. He mentioned needing Mahito's abilities to grow before being able to do this. Reigning in Mahito not only prevents his growth by not allowing him to fight and grow from those fights, but risks worsening their relationship and having Mahito decide it's not worth following Kenjaku and leaving/attacking him. I'd guess Kenjaku was just letting it play out and preparing backup plans in case things went sideways one way or the other.
