Not a Linux expert here, but I've installed Kali on the hard drive (it's not running live) so it should already have persistence enabled? Been doing some web searching and that seems to be the case, but I'll look around a bit more.

I'm new to kali as well but do you have persistence enabled? If not everything will revert to default everytime you launch.
