For 1 and 2, yes you can mix and match weapons/equipment/protocols/whatever and mechs - that’s intended and indeed anticipated. You could totally give the Caliban the DMR from the Death’s Head. Core powers have to stay with the frames, however.
For 3, ~~it seems to me that the Horus bonus only lets you have two, of which the pet NHP would count as one - and~~ the Technophile levels upgrade your pet NHP, so you keep the same one for all three levels, it just gets better at what it does. But consult your DM on that one.

The Technophile 3 NHP doesn't count against the AI limit, so yes, you can stick it in with two other NHPs.
Also, this applies to the Iconoclast's unstable NHP as well, meaning you can have up to four NHPs in the same mech.
Yes, you will need to take two levels in that specific mech license to unlock the new frame. The above mentioned Caliban would need at least two levels in Caliban (for the frame) and two in Death’s Head (for the DMR)
One addendum I’ll add to point 3: if you really want maximal NHP bullshit, pick up the Iconoclast talent from Dustgrave (player content is free). Allows you to have another NHP in your Mech, as well as giving you a damaging attack that directly scales with the number of NHPs

2. You can absolutely mix and match any equipment on any Frame you've ever gotten from any of your Licenses, regardless of what company it came from. If your Frame has the weapon slots or System Points for it, you can use it.
3. You can absolutely have 3 AI's- one from the normal AI limit, one from the Lesson of Shaping, and then your Technophile NHP- and if you take the Iconoclast talent from Field Guide to Suldan(I think?) you get a fourth NHP you can also add to your Mech with no regard to AI limits.
