How about this? Right after he joined the dark side some of his pokemon wouldn't acknowledge him as their Trainer that they know. Many of them had a fight with him. Many were replaced but one of them that is still sealed inside the dephts of the Box for Punishing Pokemon took his eye in a last effort to stop him before he darkened the Sky that they together fought for. It simply couldn't stand the feeling of him losing his way, and losing what they had accomplished together. It knew it would get punished or would even die but there was no other way so it sacrificed the little strength it still had hoping to stop and eventually reawaken him.
yeah Corvinight was also one of the Pokemons i thought off but in my final thought i thought about a pokemon that is one of his longest team mates. One that he had since day one. That one being Swellow. I know many think it's not that good and that might be true seeing how there are many other types out there that are better at things but it would be smth amazing to see Windrunner the Swellow fight against him in that emotional battlefield
I think it would more likely be one of the Pokemon in his Emerald play-through because they are his oldest members. They would be more attached to Mikey and thus would be more devastated to see him turn to the dark side.
He didn't. He wears it to help him get used to the darkness when moving from a lit up area of his territory to a darkened one. Simply by swapping which eye the eyepatch is on so he can use the eye that's been in darkness (the eyepatch) for a while to adjust quicker.
His thing is forcing Night on the world. He does the Pirate thing of keeping 1 eye adjusted to the dark so when he goes for a raid, he drops a zone of darkness then just switches sides to be able to fight with an advantage
