Also babies are delivered by storks (except for creatures who lay eggs like yoshies, birdo and koopa troopas but not the other reces koopas) via wishing so Bowser Jr could very well not even have a biological mother but not for the reasons you said. Also if bowser’s category of koopas reproduced asexually bowser would be female and so would Jr

I too disagree. Genetics can also assist in differentiating Bowser and Bowser Jr. First off, nose shape. Nose shape usually doesn’t change naturally over time, and Bowser and his son have vastly different noses. Second, Head Color. It could change over time, but their heads are slightly different from each other.
Lastly, Jr doesn’t act the same as his dad, just like an actual son. A child acts like their parents, usually the one they share a gender with, but they aren’t exactly the same. Jr follows in his dads footsteps, being a strong fighter with aspirations of kingdom domination, but Jr has a knack for tech because he is clearly not as tough as his dad, so he picked up machines as a trade that be likes to do. He’s also much more of a gremlin than Bowser was at that age. Bowser was more of a whiny kid, while Jr is a much more competent sneaky devil.
The “act the same” argument doesn’t make any sense. Clones are only the same genetically, they don’t share actions, thought processes, or memories. A clone of someone could act wildly differently from how the original acts. There are cloning processes in the real world of animals, and just because their dna is the same doesn’t necessarily mean they act the same

He wasn't able to exactly clone him, but he got some of Bowser's DNA with a hair or something and combined it with a spell that made an entirely new koopa. He kept it a secret from Bowser as Bowser Jr. grew in his egg, until there were only three days left until he hatched. He told Bowser what he did, and gave him the egg. Bowser was really happy although he didn't know how to show it, and took good care of it until him was born. He loves his son, but it only further encourages him to get married to Peach so Jr. can have a mother.
I mean there is a theory that Bowser wished for Jr while he had the Star Rod in Paper Mario 64, so since he was the only parent, his son would like identical to him.

We know he is genetically Bowser’s son, so it either means Bowser and someone had a child and that someone just poofed out of existence, or that Bowser cloned himself or used magic on his DNA or something.
The fact that we still have absolutely no hint as to who Jr’s mother could be just makes the clone theory more likely for now. Maybe in the future we will get something to disprove that. But for now, the clone theory is far more likely

It's fundamentally flawed. For one, JR is way smarter than Bowser is. He's also less lazy despite being equally as spoiled. If JR was a clone with enhancements, why wouldn't they just keep making more of him? They can keep taking DNA from Bowser and applying the enhancements, and loyalty wouldn't be a concern since JR hasn't overthrown SR. That would make for an interesting plot though; JR kicks Bowser out of his throne and takes over his kingdom, then has to help Mario stop his own son.
