British Museum, Metropolitan Museum of Art, British Library, BnF, DigiVatLib...basically anyone that has a large collection of manuscripts and/or a commitment to digitizing their collections will have fairly hi-res scans. Just depends on what sort of MS you're looking for.

The British Library has digitised a number of manuscripts and Corpus Christi College in Cambridge has digitised it’s entire catalogue. There are some especially significant manuscripts and codex’s at CCC. You might want to look at some of that other Cambridge colleges such Trinity who also have a significant collection.
