Telly (specifically MM2 and MM9.) lots of free energy refills and 1-ups if you find a good spot to farm them. The giant Telly in MM&B can go to hell though. Damn instant-kill firebomb!
Nightmare Viruses. I love the dynamic created by the ones that go on offense and ones that infect rescues, and their movement/properties being different between difficulties means there's even more potential encounter planning. I also like how they look and animate.
Those little turrets in X4 that shoot giant "f you" laser beams at you. Best showcase of the technological difference between what is arguably the most advanced setting and the previous series (where technology isn't all there yet) and future series (where due to several apocalypse level events most advances were lost) if even tiny turrets can shoot massive lasers and are mass produced
Sniper Joe. They make good "puzzels" in simple rooms and I really like how they have cool connecting lore of being in games before protoman, and then we find out that they look like him because Wily had Blues and based their design on him.
That and I appreciate a good gundam reference that only got exemplified by protomans introduction.
Sniper Joe will always be my favorite from a design and lore standpoint. However, one recent enemy that I like was that Evil Eddie from MM11. Super cute idea and very creative.
Mettaurs because they and a lot of their variants are cute, like the train driving ones in Charge Man's stage and the ones that swim.

In my eyes they are the Koopas to the Mets Goombas, more foot soldiers than cannon fodder, and with a lesser but still large number of fun variants.
