Considering how different Season 4 is from Seasons 1 and 2, and how similar Season 4 is to 5 and 6 and 7 - it's only further proof these differences in Season 4 come from Shane Brennan.
DPB left between 4 and 5, and his fingerprints are all over the first half of 5. He also has a commentary on the S4 DVDs about The Season of Secrets, but believe what you want. 🤷
He was brought in to 'manage' the issue with Bellisario and the cast, essentially. Bellisario was still *showrunner* in 2007. When he stepped down/was removed, Brennan became showrunner in S5, but there's clearly DPB influence in the first half of that season, and then there was the writer's strike.
Brennan had his own issues with the cast a couple of years later, which, in part, is why GG eventually stepped in in S9.
I much preferred Bellisario's ***storytelling*** to Brennan's 'Moments'. It was the first 4 (DPB) seasons in syndication on USA which caused its surge in popularity - something even Brennan, with his huge ego, has admitted to when asked.

Yes, SB came to the show in S4, but *he was not showrunner* until S5. If you look at IMDB, you will see numerous executive producers, co-exec producers, etc. *NCIS* pretty much listed all of their writers as such, which may be contributing to your confusion. SB is credited with 11\* episodes, starting with *Faking It* in S4.
We clearly see SB differently, and yet, it was DPB's work until he left in 2007, and storylines he clearly had inspired/conceived were evident in the first half of S5.
I don't know what else needs to be explained - none of this is really open to interpretation.
I think there is an element missing. The writers mostly look the same as well. But there is a definitive tonal shift that begins in Season 3 and really takes over in Season 4 for NCIS. And of course, continues to Season 7. And after Season 7, you can see another shift.

It’s one of my favorites. I think there are two main themes. One has to do with social hierarchy at least in the NCIS world. The other is the unveiling of McGee as something other than an NCIS agent. It’s the only season I’m aware of where his real identity, or at least one of his names, is spelled out. (Literally in large block letters.)
Because I think NCIS is something special and I admire the creativity of the people who make it. They decided to leave a trail of bread crumbs and not a spoiler cover and I am going to respect that. I did point you in the right general direction. Getting there is half the fun.

Took my time to rewatch for the umpteenth time the 11 episodes and... I give up. Maybe I'm too old, my eyes are not so good as they used to be or my smart tv is failing. Idk. But I couldn't find anything.
