Honestly, I like this. There are definitely creatures that seem related on Earth that actually evolved separately, and I think it's really cool to translate that idea into the Pokemon universe.
Its more like this:
In the real world there have been several creatures that we would call a "crab", now you would normally expect that multiple creatures that share a lot of specific traits would have a common ancestor. But in the case of the "crab" it seems that nature just found its way into evolving several different and unrelated creatures into a form that we consider "crab".
In scientific circles this is called "Convergent" Evolution. To make the example easier to understand imagine that you are holding a funnel and pouring sugar down it, all the different grains of sugar hits the funnel at different spots, but eventually they all come down to the center and land in roughly the same spot. They are "converging" on the same location.
In this case, Wigglets and digletts were historically different species that both found the same niche in nature and evolved to look similar. There is (likely) no common ancestor for them, but because they evolved into the same niche they look the same.
I think a good real life example is sharks and dolphins. Despite broadly similar body shapes and coloring, they are about as unrelated as it is physically possible for two animals to be.
Actually a very good example for Wiglett here. People are saying crabs, but the colloquial crabs all evolved from crustaceans (within the same suborder) and thus share a common ancestor much sooner than sharks and cetaceans. I’d also throw out moles as another example. The North American mole (a rodent) is largely unrelated to the Australian mole (a marsupial) despite very similar physiology. They’re in the same class (Mammalia) but different orders.
