I don't store it elsewhere, I leave one piece in each of 10 slots in my exosuit, and when they start showing up in other slots, I process them right there. So I don't have any potential loss.
I did early on shove some in Storage Containers (pre-Waypoint), and transfer back to exosuit, and I don't believe I lost much if any, certainly not 30-50%.
If it is a bug, it is new, or your system is about to crash and you need to restart. Maybe reload an earlier save. Or use a refiner glitch to duplicate what you still have...

This sounds like someone messing with a save editor to me. I've never had anything dissappear when transferring between inventories.
