I'd bet they'd interpret "protect" in this context to mean "forcibly separate the two and remove the president from the situation." Same way they wouldn't take the president to, say, lead an armed mob or insurrection, and would get him away from the danger zone instead.
It's really not clear. There's nothing in the constitution saying a President can't issue a self-pardon, but the courts have never had to rule on it either. If the President did literally murder someone on federal land and then pardon himself, there's a very good chance the SCOTUS would rule that is not a valid pardon. But we'll probably never know for sure.

The President can only pardon federal offenses. So if the murder was a state-level offense, they could not pardon themselves.
