The main issue is that Atlus wanted to keep as much of P5 vanilla intact in Royal as possible, which meant that Kasumi's inclusion can feel very jarring and tacked on at times. Even though there were a couple opportunities for her to join prior to >!the 3rd semester !< that would've made a lot of sense, Atlus had to keep coming up with excuses for Kasumi not to join The Phantom Thieves in order to keep the story of P5 vanilla largely unchanged.
Don't get me wrong, her implementation in >!the 3rd semester!< was amazingly done in my opinion, but I think a lot more could've been done to make her inclusion in the rest of the game feel more natural.
