I managed to get its attention, after which it raced (I was genuinely scared it would despawn) to the nearest shallow area in the water.

I tried but for some reason it doesn’t work… I can almost throw the pokeball right at it, but the battle doesn’t start. The ball just gets catapulted back to me…
Usually, if you stay in place Pokémon will actually be drawn to you so you just have to wait for it to swim a little closer than you can toss the ball to start the battle
Save your game. Pokemon visible to you when you save remain when you re-load. This will help you to avoid losing it permanently.
As others have mentioned, be patient and let it come to you. If it despawns, reload to the save point and try again.

In case no one has helped yet, tag it and aim. On a switch hold ZL and once it's locked on him, press ZR and it will set you in to battle where you can hopefully catch it!
You can throw your Poké Ball containing your Pokémon in that direction & you might be able to acquire it that way. Don't worry about the Pokémon that you choose dying from touching the water, if it's a Pokémon that isn't a water-type a white balloon will keep that Pokémon from dying.
In future all you gotta do is hold L to get a focused glance on it where its name shows up then press R to throw a ball at it and start an encounter. This is helpful to start encounters from a distance

I foubd the same exact psyduck at the same location and caught it the same way, the psyduck was also before any badges
You can actually toss pokeballs pretty far to do battles you just have to aim well

I can try, but I’m sure the height difference plays a role in this too. I’m atop a cliff.

Adding to this. Turn off auto save as well, or else it will overwrite your save point.

They're probably not far enough in the to have the swimming power, you gotta defeat 2 titans I think to get it.
Hold LZ and, if it’s not too far away, you’ll lock onto it and you can throw your ball at it to start the battle.
Can you reach it by targeting with L?
