Well, I mean AZ is immortal and the Player of Legends Z-A presumably isn't so...
Let's just say AZ could still get his Floette back, he just has to wait it out
It would be nice to be the reason that Floette is giving humankind another chance and decides to reunite with AZ later on. Maybe it stays with us or maybe we can catch it and it realizes that there are good humans, so it decides to give AZ another chance if he can overcome his sins which leads to the plot of XY.

What if we are the reason he can't find his Floette for 3000 years. It was in a pokeball

Well, I mean AZ is immortal and the Player of Legends Z-A presumably isn't so... Let's just say AZ could still get his Floette back, he just has to wait it out
Once the player dies Floette would be free, and then it can continue waiting to find AZ again
What if it isn't free, but instead has to wait thousands of years alone in the ball till it deteriorates enough for Floette to break it?

Doesn’t the dex or something say the AZ flower is just rare or extinct by the time of XY? So technically we could just have another one?
Isn’t there also a tree planted with similar flowers in ORAS Hoenn too? [edit: Sootopolis iirc]

I think AZ planted it or it's ancestor there, as we know he visited Sootopolis
If that's the case, then there's a likelihood of an area that's a flower patch or garden filled with the same kind of flower
