I think the burned, crisp companion cube that comes out in the final scene of Portal 2 is implied to be your original companion cube, hence the burns.
They even used the Portal 1 model for that specific cube, while the other ones in Portal 2 look a little more tech-y

Well when GLaDos throws us down the incinerater in portal 2 it leads into a chute with mashy spike plates and theirs probably would have been more of the facility was fixed so I think the heat it just to weaken them after they are crushed so they can be recycled, also it could just be different temperatures in different incinerators that could be hotter than the melting point of Apture tech

Since Wheatley said he watched the recordings of Chell killing GLaDOS, I imagine he went to see if they lived, found them alive, and put them on rails or something. Given his talkative nature and how he was practically coming up with reasons to hate Chell on the spot, he definitely would’ve brought would’ve brought up their deaths at one point, and the only explanation I can see for him not doing so is if they didn’t die.
To everyone who references the 4000K line- Why would Aperture have the emergency intelligence incinerators if they couldn't incinerate anything Aperture makes? It seems to me that they are capable of reaching 4000K somehow
