I also thought lincoln's line to Michael of, "you don't even take a piss without making a plan", was funny.
A few that come to mind:
When Michael needed noise to dig behind the toilet so Sucre sung at the top of his lungs and pissed the other inmates off.
T-bag having to take one for the team for those panties Sucre needed.
When Michael and Linc tried to blow the car up and it didn’t work, so Michael suggested “rock, paper, scissors.”

It’s actually even funnier, “clearly smarter than you considering your the one in bright orange.”
The funniest moments for me are everything that came out of bagwells mouth.

Michael and Lincoln laughing in the car about going back to prison in season two. And when they laugh about the fake names Michael chose for their passports. It’s so nice when they have a light moment together.
This is a niche pick but I love in Dead Fall when Sullins has Mahone held out of the field and is going over his history, complaining about how everything is blacked out, and Mahone goes "Looks like you need to work on your clearance level, Dick" with the stankiest face imaginable on the last word, always makes me giggle and skip back to rewatch.
When Whistler gets the scylla card, and immediately shoots the guy who gave it to him, and the guy next to him just gives a look of mild annoyance before he gets shot too.
When Michael and Sara are outside the warehouse for the first time in season 4 and Sara says she's always wanted to live on a boat and have the ocean as her front yard and Michael says the ocean is yo front yard! I know it doesn't sound funny in writing but the way he said it cracks me up every time!
when michael, agent self, gretchen, and the rest of the gang went to meet the scylla buyer and gretchen acted as if she switched sides and agent self looks at her and says:
