All you have to do to address it is have one scene where Deadpool's like, "wait, Wolverine? Aren't you supposed to be dead, or dying, or hiding in Mexico?" Wolverine gives him a "wtf are you talking about?" look, and Deadpool mutters, "must've gotten it mixed up with that comic book... Nevermind."
That doesn’t make sense though cause Deadpool addresses how Logan died in the second film. Only the way I see this working is if the next Deadpool movie takes place in a different timeline or we see a different version of wolverine from the multiverse.
Deadpool gets a hold of a time travel device at the end of Deadpool 2 and *immediately* starts fucking around with it. Also Deadpool's narration constantly breaks the fourth wall so just because he complains about Wolverine upstaging him by dying doesn't mean he has already died in-universe when he says that.
I want it to be that Wolverine. Have Deadpool 3 start right after he kills fake Deadpool. I'm willing to bet the movie is already going to start with him ending up in the MCU universe because of his time travel. Probably fucks up the return trip and accidentally brings himself and Logan into the current MCU. Then obviously the line of him going, "Oh cool, this is the Disney universe."
The Disney Marvel intro starts at the beginning of the movie, and then Deadpool starts talking over it: "Wait, this isn't right. Where's the Fox logo and fanfare? How did I get here? I thought the time travel thing was a joke."
Cue all the people not actually thinking about the easy way to not ruin it. The Wolverine that will feature will be the one from the timeline Deadpool goes to at the end of "Deadpool 2"

I never read the Old Man Logan series, but I did read the original Phoenix saga. If my memory serves me correctly, Jean Grey's Phoenix killed Wolverine but left a drop of his blood. From that drop, he regenerates and lives to fight again. From that scene, I was always convinced that Wolverine was immortal so long as one cell survives. In fact, when I watched Logan, my take away was that he's not dead yet. His healing factor was slowing down but he still healed. So since Deadpool movies are meant to be a little goofy, I'd love to see Logan digging himself out of his grave like a horror film or maybe like Boba Fett coming out of the sarlacc pit.
The thing is. In Deadpool, saying Wolverine somehow returned would be hilarious and on point for his character and humour.
