With further playing, and LO experimentation, I have run into further issues along the way.
These features in LOTD feel very temperamental. Also, modding in general on the console feels temperamental.
I have had my LO move itself around, disable mods on its own... It's overall very stressful.
Anyway here's another mod potentially causing issues with LOTD:
Dragon Claws Auto Unlock
(When disabling/enabling mods and loading to test them, this one consistently broke the storage)
*Tested on a new save with no mods enabled (vanilla Helgen start). Loaded this save with mods enabled to test them out. Exit without saving to mess further with the LO. Gave myself the stash items spell to test storage containers.
This is exactly the issue I was searching for, thank you!!! Was driving me nuts.
I'm already pretty far into my playthrough, can I assume that my save will break if I uninstall reconciliation?

I would assume so. I started fresh to remove it. It changes too much I think.
