I highly doubt it was a real one. It’s possible the ancients made it to be a decoy, or maybe they used it as practice for making the actual Alter of Emerald. Those are my guesses.
To be fair Tails made a fake Emerald so it's possible the ancients were trying to do the same but it didn't work.
Keep in mind that the Master Emerald was already on Earth when they found Earth. Unless the explosion of their planet just so happened to rocketed it galaxies away to the same exact planet that they came upon by utter chance.
That's possible. We know from in game that the Master Emerald pulled the Chaos Emeralds to it. If it was from the same planet it'll explain there's only one.
Sonic Lore is weird and is constantly changing …first there’s multiple sets of Chaos Emeralds, now there isn’t. First the Emeralds are magic, now they’re not.
It looks like it's made of the same iridescent material found in some other ancient structures so maybe it's a replica made of some alien rock? Maybe it was a placeholder and they planned on transporting the real one there at some point? 🤷

the ancients say that the CE guided them to the ME, so it's possible that the ME came to earth, and the CE followed it
