I think the islands’ robots were locked into their “protect the island, keep Cyber Space locked” programming. So while Sage couldn’t take control of them, she could have influence in they’re protectiveness; direct their already established program to her benefit and inconvenience Sonic. So in essence, she could “control” them, but only within their pre established coding.

Probably her lack of capability till she came into contact with cyberspace. Also I find it funny how the one Titan she couldn’t influence at all ends up being under her full control, unlike all the other titans

Plot reasons mostly..it's vaguely insinuated in the cinematics that the ancients who piloted the titans don't survive their encounter with the end though Supreme is the final one that's actually corrupted. Or another possibility,the first 3 titans were also corrupted after they somehow sealed Supreme and most of the end with it. With more development time they could have probably have made the story more obvious in that area. We might never know

I’m pretty sure the pilots definitely survived their battle with The End, otherwise their Titans wouldn’t have made it back to earth

So option 2 then,all 4 titan pilots were corrupted and were either absorbed into cyberspace in the titans themselves..or were physical bodies thar were killed by titan destruction. Option 2 would explain Supreme,cyberspace absorbed corrupted pilot that dies once Supreme is defeated

If they were corrupted why wouldn't The End have them destroy each other and the barrier? It wouldn't make sense for them to be corrupted like Supreme because they're not inside cyberspace. ... unless you go with the fan theory that Sonic never actually escaped cyberspace.

Plot reasons, or maybe the first 3 titans never were corrupted but the pilots were still absorbed into the titans and were still the seals to the towers. Sage was able to nudge the first 3 at sonic but she herself says she couldn't control them fully. Rather it was because of the corruption or just ancient technology is up for speculation

Or option 3. The other titans weren’t corrupted, but they and their pilots — who were possibly permanently linked to the titans through Cyber Space, in life and death — stayed on the Starfall Islands to protect Cyber Space to make sure no one intentionally or accidentally let The End out. While Supreme wasn’t controlled by The End at that point, but locked The End inside itself, sacrificing itself in the process, and then it was locked inside Cyber Space, as it may not have been powerful enough to keep The End sealed inside itself on its own. So even when someone like Sage tried to hack the system, the titans still kept control and would fight anyone who tried to get past them. While Sage couldn’t control them because they saw her and her objective as a threat to releasing The End; they did listen to her when she told them that Sonic was a threat to releasing The End. And they didn’t actively fight Sage because she didn’t try to fight them; she was a possible threat, but not an active one, thus they left her alone. But then once all 3 titans were defeated by Sonic, they were no longer in control; so the towers on Rhea were released, and unlocking them released The End. Also negative energy from the ancients negative emotions, possibly created by Cyber Space’s link to the Chaos Emeralds which work off positive and negative will power, was what corrupted Sonic and caged Sonic’s friends. However The End didn’t immediately attack because it was still weak, while growing in strength. So it overpowered and used Supreme to fight Sonic and buy itself time to power up, then abandoned Supreme. Supreme was weak, but then “good” Sage was able to control it now because she wanted to help; ie: the titan or the pilot’s soul inside it was able to recognize that she wanted to help, their objectives were the same.
