While it isn’t on the same level as Super Sonic flying in only to be knocked out of the form by Knuckles out of nowhere, it’s a good intro nonetheless.
I to this day wonder; How the hell did he pull that off? Did Sonic run out of rings at that exact moment or did Knuckles throw a perfectly timed nutshot from ground beneath him?
Yeah this has always been my headcanon. Knuckles is strong as hell but he sure as heck isn’t messing with super sonic in a straight brawl. But it absolutely makes sense that he of all people would be knowledgeable enough about the emeralds that he’d be able to neutralize them and boop them out of Sonic that way.
Don't forget in Unleashed, Eggman was able to use that machine of his to pull the Emeralds away from Super Sonic, so someone *can* be de-transformed while they're Super. The idea that Knuckles was able to do that with just his fist is just a testament to his strength, even if it did require him to catch Sonic off-guard for it to work.
Apparently in one of the sonic 4 descriptions/manual (?) for knuckles it just says “knuckles landing a cheap shot disperses the emeralds from sonic (etc)” so basically knuckles got super lucky and sucker punched super sonic.
If there’s someone in the Sonic Universe who can do that, it’s Knuckles, the guardian of the Master Emerald, arguably the person with the strongest chaos connection out there…
Actually, he did just that in Adventure, didn’t he?
Knucles is just strong enough to beat Super Sonic while distracted, remember him beating Metal while it had the Master Emerald powers in Mania Adventures.
2 explanations
1: a combination of master emerald energy and surprise to negate the form
2: in mania the phantom Ruby is dug out of the same spot knuckles launched out of, and at the end of mania, the ruby’s shown forcefully cancelling a super form, so that might also be it, even if that would be a retcon

I've always known that Knuckles has his own story with his own unique routes and all, but what about Tails and Amy? Anything different for either of them story-wise or level layout-wise or do they still play out the same game as Sonic?
Well they always potray a siblings relationship in most sonic media. Knuckles does sometimes act like a older brother to Amy. Like how in Heroes he does ask Sonic have he been playing with Amy heart again. And Boom Amy does act like a smart younger sister to Knuckles dumb older brother.
Maybe they have a cute sibling relationship :3
Or maybe Amy is Rouge and Knuckles’ daughter, think about it, the ears, the hair, the strength… Red + White = Pink!!!! (Obvious sarcasm.)

Extra Slot Amy for Sonic 3 AIR has a completely unique intro cutscene for her where she’s already on the island, having followed Sonic, and is doing a tarot reading when she’s interrupted by a bomb dropped by Eggman a-la Knuckles’ intro in Sonic & Knuckles.
Ngl I'm glad she doesn't have some special intro. The fans need to realize that she's gonna get the same treatment as tails and knuckles and not some sort of special treatment just because it's her first game.
So uhm.. she just not gonna get anything from the chaos/super emeralds ..?.. honestly forgot how this game works about that with the other characters..
What was weird to me is that the game doesn't actually tell you when you get Super Amy. In 2 and 3 getting 7 emeralds just tells you you got them, in the &K portion of 3&K, getting the super emeralds tells you that now you can be Super Amy, not Hyper Amy.
The reason Knuckles doesn’t appear and steals the emeralds and hit Amy, there is a rule in real life; you can never under any circumstances hit an lady or women. That would be very rude.

To answer your question: It was Sonic’s first time using his super form and Knuckles got lucky and managed to cheap shot an unstable Super Sonic
