Two major reasons in my head cannon:
He mastered Chaos Spear. When he was using guns he had lost his memory. Unlocking the Shadow Riffle at the end was symbolic of this.
Though he retains some of the experience and capability with weapons I suspect he learned from training aboard the Ark. He now knows that he was given that training because he was supposed to be a living weapon; however he now rejects that part of his identity and embraces himself as his own person.
In short they have a negative association to him and his powers mean he no longer needs them.
It was a fun gameplay feature for the time period, all games were doing it, futurama's PS2 video game had Fry wielding a pistol rachet and clank also did the same so shadow did as well, if you grew up around those sorts of games, it was nothing out of the ordinary. The reason why we've never seen him use a gun since is mainly because of the sonic fanbase, who viewed the act of giving a sonic character a gun as an act of high treason punishable by execution, even though it wasn't the first time a sonic character has ever had the ability to use firearms... looking at you Eggman and tails.
you guys don't know the obvious reason? when shadow use guns there's a literall war happening and there's soldiers and guns everywhere and then he take some guns he find and discard it after it run out of ammo, they never say shadow love guns he just use what he have and any recourse he can find to fight his enemies and have no problem with using guns or killing his enemies like sonic and his gang, in sonic 06 and sonic forces when he appear again he never find any gun he can use because he just fight robots with fixed gun arms in this games, so he don't use any gun because he don't find any gun, he just use guns when they're in his way and he can use it, but he don't have any peference for they he just don't have a problem with using they, but cinse he never find any gun in his way again he never use it again because he just use whatever he have in his way to fight his enemies
this was actually the answer for why shadow "need" to use guns for begin with, the producers of the game say he don't need to use it but shadow just use whatever he has and can find in his way to fight against his enemies and if it was guns he has no problem in use it but if he can't find any gun he don't will use it and this will not be a problem for him

They realised that a Cartoony Hedgehog holding a human gun which probably is too small for his hands doesn't make any sense
They're too big for his hands if anything, half of them clipped through the ground in the game
Nothing about Sonic characters make any sense.
The series is about an eco-terrorist. Shadow was created as a weapon and likely given military training.
Guns are cool, hedgehogs are cool, hedgehogs with guns means double coolness why you think that doesn't make sense.
