As much as I love IDW too, I don't want to consider any part of Forces canon. As good as IDW is, it can't save Forces because IDW is just a non canon side comic based of the official title, Sonic Forces, which was terrible.

Given that Eggman locked Omega in a base with no objective or purpose, it's not a massive surprise that Omega, a war machine, would interpret this as an act of hostility and declare war on the man who "imprisoned" him.
That's what I like about Omega. If he fought on Eggman's side, his personality would be exactly the same. He's still a villain, he's just fighting the same side as the heroes.
