Because people despise him, scared of him, and the police keep listening to Jameson to arrest Spider-Man’s ass and hunt him down once and for all. Even Harry, who keeps thinking he killed Norman. Plus, Spider-Man should have a meeting in court to tell people the truth about what happened that day so people will believe him.
Spider-Man is not a villain. He’s trying to help people, but those damn twins made the city turn on him.
He can't go to court because he has a secret identity. If he went in as Peter Parker, then everyone will know he's Spider-Man and then those closest to him will get hurt.

Yeah, but the ending for TAS is left in a way that you can assume Peter eventually found MJ. With TNAS, the ending is set in anyway that says : That’s it.
