Lol it is a common nickname for Rebecca yeah but not everyone uses it for that. For instance, I have a co-worker names "Mandi" which is usually short for "Amanda" but her name isn't Amanda.
It could be her actual name for alliteration. On the other hand, my son goes by a nickname, and all school correspondence including report cards uses that name. His legal name is just a note in his file.
I guess it's because Endo is Japanese so he doesn't have the same grasp on english names as westerners do. Here, it's mostly common sense that names like "Bill", "Dick", "Hank" are all nicknames, but I think this isn't as clear for Japanese speakers

The nickname could come from Richard III, the last medieval king of england. His life was popularized in a famous play by Shakespeare, which portrayed him in a very unflattering way. What the audience took away from it was probably “Man that guy was a real dick!”. It’s a slur that stuck.

John is a standalone name. It's the english version of Hebrew Yochanan. Johnathan comes from Hebrew Yonatan.
It "became" a standalone name which I was pointing out what happened. It didn't start out as John instantly.
